So , let me get this right.

As far as I can see , its only "COPIES" that are effected. Not Prints?
    Is that correct?
    Yes, I am a nerd.
Gaming PC - check. Raspberry Pi - Check. Custom ROM on phone - check. Thick glasses - check.

As I read your post it sounds to me like the "upside" you reference is the 2nd side of a 2-sided document you are trying to copy - yes??? If the unit prints 2-sided copies without an issue, and you can make good 2-sided copies from the glass, then it has to have something to do with the df/reader unit. My first guess would be to check and see if the df is laying flat - not because of light, but because it is possible (as an example only) the back (front, lead, trailing) side may be up enough that your document is not laying flat on the surface.

test of the glass in the book mode / select two sided book mode / with df up/put the large test sheet on glass or a large book/ see results- report back

or try a RCON CLR/ BEFORE U DO / make sure u print out P-Print settings to re input correct ones

Not sure that I understand from your replies whether or not you have checked the document feeder height as per Costd's advice. I think he nailed it - and dealing with that issue will fix your problem.

Another possibility is humidity in the paper. I've seen that cause similar symptoms, the 1st pass through the fuser eliminates the humidity in the paper and then 2nd side looks fine/better.
