a mmi clear might be needed as well. If one wasn't done at set up, strange symptoms can pop up like this. Try firmware first though.

check panel operation for options after firmware re-load>then

I clear mmi on every setup, and I've had many strange issues before that suddenly disappear after clearing it. However, I'd go Firmware first, figured it's worth a mention.
Note: Before Clearing the MMI/Copy Mode, be sure to Print Out the machine User Data List and P-Print.
All user mode Settings: ID Modes, ID Group, Passwords, Mode Memory and the IP Address are cleared.
Before clearing MMI, print out an Output Report via Settings/Registration > Preferences > Network > Output Report.
Next go to Copier > Function > Clear > MMI clear > OK, then Power cycle machine Off and then back On.
Re-enter Network information:
Go to Preferences > Confirm Network connection Set changes and Turn On > TCP/IP settings > IPv4 Settings > IP Address Settings and re-enter information. Close the window and re-boot copier to a working condition===

Update:
Firmware successfully upgraded.
Decks 1-2 are reading A-4 sized paper even though there is Letter loaded in both and they are both set to Letter. So if you choose to do finishing options from deck 1-2 it will not work, the only option that work from the decks is corner stapling.
Tray 3 has Letter R. From this tray the folding/saddle stitching works. Setting the tray to Letter, the hole punch and middle stapling works.
So I think I'm getting close.
This machine also has a imagepass gx300 so do I have to unplug the server? Is there some precaution I should take before clearing the MM1? Or should I just leave it as I reset the MMI and renter the user settings.

Problem :
The Left and Right Deck are reading A4 paper size with LTR size loaded.
Solution :
Set the following settings in service mode to remedy the issue:
(Lv.1) COPIER > OPTION > CST > P-SZ-C1 (Right Deck Paper setting)
(Lv.1) COPIER > OPTION > CST > P-SZ-C2 (Left Deck Paper setting)
Setting Value
0: A4 (default), 1: B5, 2: LTR

U only have certain combinations that will be available depending on paper size
Make sure u use the Correct print drivers for GX300 when printing from network----

When Fiery PS driver are installed for the first time, finishing options such as hole punch can be selected, but the document will print without being hole punched.
Solution :
1. If selecting the update button, from the Configuration tab in the printer properties menu, does not resolve the issue, unselect the Two-Way Communication box and click on the Defaults button.
2. Most of the Installed Options will be cleared. Select the Two-Way Communication box and click the Update Button.
3. The Installed Options box should now be populated. Click Apply and Ok, and finishing option, such as hole punch will now work

All imagePASS Series , All imagePRESS Series, ColorPASS GX-100, GX-200, GX-300, GX-400 Finishing Options Can Be Selected On The PS Driver When First It Is First Installed, But Do Not Printout With Finishing Options.
