Forums are marked viewed through the cookie vb_forum_view. You can test this in Firefox by marking a forum as read, refreshing the page, right-clicking on the page, View Page Info, Security, View Cookies, remove vb_forum_view, and refresh the page. The forums will be marked as unread again.

All that works through cookies, make sure you are accepting cookies from the site in your browser settings.
