Have you re-seated ribbon cables to the CCD and scan control board? Do you have a sample? =^..^=

The reason you couldn't load the PDF was that it is 1.2MB, just a little too big. The largest PDF I've ever successfully loaded was ~1MB. Perhaps if you had scanned only two pages it may have passed.
Anyway, that's a really interesting sample. I've attached a screenshot with the pertinent area. By all appearances the Cyan (purely cyan) line appears in the void areas at the lead and trail edges of color scans. Have you made any changes to DPI, image type (text, text/photo, photo), file type (JPG, PDF. TIF), monochrome/color, to see if it changes the anomaly. Will the anomaly appear black on monochrome scans?

I'm going to base some speculations on the fact that the cyan line appears only in the voids, always in the same area. The source of the anomaly may be electrical interference, like a poorly connected ribbon cable, a defective or poorly connected memory chip, a loose connector on the CCD or other board. I would start by cleaning and re-seating connectors to see if I could change the problem. =^..^=

Does this only happen on Cyan ?
I assume it happens on normal scan too...
If its coming via ADF there may be sticky tape or glue inside the ADF.
If the scan is coming off the platen glass then :-
Do a reduction = A5 an Enlarge A3. Does the artefact/offset lines stay constant in both scans ?
Did the error happen after a PM/Service ?
It looks like a timing error. Dirty scan rail ???

If it only happens when using the ADF my first thought would be to adjust the registration setting. The sample looks a lot like problems I've run into where the registration is off so the scanner stays on after the paper has passed so it picks up residue on the white guide plate. It seems that when you scan in color the most common line that appears from slit glass residue is cyan. If the registration is even off by a millimetre or two that type of problem can occur.
Why does every customer think they're the first one to ever say: "you've been here so much we should get you an office, ha, ha, ha"?
The scanner continues to scan because a flag sensor jambs or an optical sensor is dirty, making the scanned original appear longer in length than it's physical size. You may like to test the sensors are working.
Is there a "fit to page size" or "orientation" function set as default in user tools ?
Is the customer down/up sizing from originals to paper set in trays.
Are these functions set to the correct page sizes ?
The above may jog a light bulb...
