    Did you try
    Recovery Mode,

Turning the machine ON while holding they Key 1 & 3, hold down the key 1 & 2 when blue screen (startup screen) appears, this procedure takes you to factory reset.

Out of interest why do you want to perform a factory reset?

I have done this a few times the only issue you'll have after is re-loading all the apps etc that are not included in the .pkg file.

If PCC5 goes bang on uninstall you have to flatten the panel to get rid of it. Same with any SOP solution really. Although the manuals say not to do it, I've successfully recovered one before.
It's 106 miles to Chicago. We've got a full tank of gas, half a pack of cigarettes, it's dark and we're wearing sunglasses.

        Hit it.

I'm actually help out a tech in the field.

The customer tried to install the "Kofax Unified Client" on an MP C3500 and it failed.

Not sure which app it was for; it could be for Output Manager, Equitrac, or AutoStore. The tech did not know.

It is currently stuck in a "can't install/can't uninstall" mode.

I sent him instructions on doing a Java clear, but I doubt it will fix the problem.

          Thanks.

Does you write the correct model? Is it MP C3500? MP C3500 has the colour touch screen.
Please write the correct model name of the machine.
Oldest machines uses JAVA based application and newest uses Android applications. Different way to disable and unninstall it.

Probably a typo. Most likely IM C3500 for SOP 2.5.

Go to SP Mode for Operational panel and uninstall the third party applications (like Kofax).
