Don't understand you saying that the document feeder is connected and not connected but . . . sounds to me like a dirty sensor. Check the paper size/length sensors on the doc feeder, clean them. Check the paper size sensors under the exposure glass, clean them. I would also clean the underside of the doc feeder, meaning the white surface that overlays on top of your paper when the doc feeder is down. If it is dirty it could falsely trigger the paper sensors in to thinking a different size paper is on the glass. If you believe a sensor to be faulty and not just dirty you can use service mode under the 6xxx adf inputs to see the sensor response. One last though is to check the flagger sensor that indicates whether the adf is raised or down.

There are 2 sensors for the doc feed position, one on the hinge and one near the middle below the feeder (with an actuator on the base of the feeder). One tells the device whether the feeder is up or down and one tells the device to do a 'paper size' snapshot as the adf is lowered. With the feeder disconnected, the paper size sensors read the white platen as an A3 size original - it has no way of knowing the adf position. You need to either disable the pertinent sensor so the doc feeder acts like a standard cover or manually select the paper size per job.
