After last paper delivery,m/c shows "check all covers are closed",after that machine recovers after rebooting the machine.

This happens irrespective of no.of copies,checked all door sensors,swapped dc controller ok,checked deck opeartion,happens for all trays.

Ok...have you tried disconnecting the finisher and trying a copy then?
There could be an issue with one of the accessories...it should be a T1 finisher yeah?
I've had a lot of machines that had similar faults and once you remove the finisher the machine works fine...it's the best way to isolate the fault to either the machine or the finisher.

was there any paper jam's or errors preceding this issue

actually problem was with duplex connector,small piece of paper in it.
