If you're running the paper through one way, the reg rollers will wear in the spot where the paper goes through. Changing the orientation changes the spots where the paper meets the rollers.

To give an example...I had a bizhub 550 that would wrinkle only 11x17. Inspection of the reg roller showed it impacted with paper dust mostly in the center. Far outside edges were fairly clean. Paper was getting a good grip on the outside corners but slipping in the center before gripping, causing the wrinkle.
