i have a Canon IRA C5540i that only the sleep mode button is blinking...am i right with thinking it is the main controoler?
If so, how do I replace this?
Any input would be gratly appeciated and how is this done?

mainly it is main controller issue , but as mentioned above you can try installing a firmware first . Hdd i dont think it have anything related to the issue.

Pull out main controller.(30 sec).
4 pcb from old mc install on new main pcb.
Install firmware.
First try just reseat main controller.One screw and pull out and back in.Turn on with holding 2 and 4.

The c 55xx series is totally different from the c52xx series as far as the electronic architecture is concerned.So ,it is of utmost importance to read and study the service manual before start troubleshooting this machine.This will help you to save a lot of time and headache when you have a start-up issue.
Check the status of the LEDS on the control panel as well as those on the different PCB's(Riser,main Controler, etc) and follow the flow chart to troubleshoot any start-up issue.
Usually this turns around :
Power supply assembly
Riser pcb
Cables(micro usb/mini hdmi)
control panel
Main controler board.
