I had a customer with exactly these problems.
Couldn't scan large sheet... or sometimes it would scan a few inches, then stop, as if it scanned the whole thing... And what it did scan, half of it...
I would say that's the solution, except that the Scan Axis calibration is a PWM check and calibrates the intensity and placement of the line sensor,,, which I don't think is used until you have paper...
Brought a new encoder, this time the rightn p#, and a new set of trailing cables. Replaced both, and nothing has changed...

The original encoder strip looked perfect. I only replaced it to eliminate it... I stole it off a Z2100 from the shop.
