As far as I remember the HDD connects directly to the main controller.

It is not directly connected to the Main Controller. There is one more small board that act as their interface. HDD Expansion PCB or the HDD Controller. But i got confirmation as well that it comes together with the Main Controller Board. Same part # that you have given me.
