Poor copy gathering in Finisher/Stapler B!

I have an IR-Adv C7065 with a stapler finisher B1,the sets are coming out stacked very unevenly and if stapling is selected it is not always stapling the last sheets of a set, it seems ok on A3 but coming out a complete mess on A4 and A4 landscape. no error or jam codes are generated. The machine has done 650K and is a walk up machine in a school so I am unsure if someone damaged something by possibly removing a jam etc. I stripped the finisher down today but could not find anything wrong, running the finisher without covers it looks as there may be a delay in the sheets reaching the stopper before the set is ejected into the tray. Has anyone seen this before or any ideas on how to resolve?
