can anyone tell me how to remove ysoft safeq embedded from a C364e?

KM have a tool called "Open API Application Manager". If you don't have this I think the only way is to do a complete initialization in service mode.

if I run a complete initialisation, what complications may I encounter?

You will loose all settings, like network settings etc. The HDD will be set to "unistalled" in system 2, I can't remember if also the movie data will be deleted.
