Does anyone know why I can not adjust duplex angle of the document
when I have custom paper size.

Do you mean your front and back registration.
Adjusting with feed second side.
Or is this the initial run up of the machine.
If its the initial run up concentrate on getting the first side spot on.
Check the spring on the idle rollers in you duplex path which can cause image skew.
