Maybe the rack gears on the guides for the tray are missing some teeth, so the front and rear guides aren't aligned or don't latch properly?
This is probably stupid, but it has happened enough times to me that I have to ask: Is the green paper size knob in the paper tray set correctly for both paper size and orientation?

Try cleaning or replacing the paper size switch that the size dial activates. I have had contacts on these go bad and give wrong paper size readings.
