Is it normal that you can not got into the subfolders to scan or print?

You absolutely can definitely browse into sub-folders on SharePoint from the MFD panel, provided your account has permission to access them. This is a SharePoint administrator issue, not the MFD.
The MFD will only display what your account has permission level to browse down to.
