999 prints of a one page document, the copier will print maybe 2 pages, pause for a while, print 5 pages, pause for a while, print a few more and so on making the job take far longer than it should.

They're already using a PCL driver, but there is a later one available. They are getting a new PC new week, so I assume that will have Vista, which will necessitate a driver update anyway.
Is the machine receiving the print job 999 times? If so, uncheck the collate check box on the print driver. Also are you using the standard controller, or the fiery. Using the wrong driver may cause similar problems.
Is this occurring from more than one paper tray? I have seen some Sharp Imager series do this when there is a flat spot on the reverse roller. If it is only one tray with the issue then try replacing the feed tires.
