So, doing a f/w update on a CS 3351ci and afterwards trying to print out the reports, duplex and boom! Jam. I run it again (out of T4), same thing. Okay, just to get this thing to print, I remove T4 and have it print from T3. Jam. Fine. Ran it out of T2 (landscape) and it works. Checked the sensors in duplex section and it responds. Possibly slowly? Not sure at this point...Any ideas as to why it only jams in portrait and not landscape?

Could it be a CS-3551ci maybe?
Is it displaying the correct paper size on tray #3 & #4? How many clicks on each paper source?
If you think it's firmware related you can downgrade to an earlier version ... but I think that's unlikely.
Clutch failure is fairly common on the Alphards. If you take a peek at the paper feed drive pack do you see a lot of brown iron oxide dust?

Now that I think about it, that could be it. I remember when the unit was in our shop, that happened but it jammed on anything duplex...I'll have to check that again. Thanks so much for the insight. I completely forgot about that...

Definitely a duplex clutch. The reason it's jamming on portrait and not on landscape is due to the creation of a multi-page duplex loop when printing LTR, meaning that there will be two sheets of LTR in the duplex section before the end of the first loop is complete. This requires the clutch to stop paper conveyance. It does not do this when printing landscape duplex because of the longer length of paper and there not being enough path to create a multiple page loop, therefore the loop doesn't stop at the clutch only switchback.Comment
