Have you tried re-calibrating, those scanners aren't the best color scanners.

I'd say CCD(scanner) board since it can scan from ADF without issue. or maybe SHD board, do you have manual?
SHD PWB (SHDPWB) ................................. Controls the shading correction and AGC of CCD.
CCD PWB (CCDPWB)................................. Reads the image off originals.

When replacing the scanner PWB, remove the EEPROM from the scanner PWB that has been removed and then reattach
it to the new scanner PWB.

If ADF scans are doing the same then it might be the Lamp assy or Inverter Board.

If you have spare KM5050 take the boards and try one by one until you find change in scan and then calibrate. Calibration sheer required!
.OK Google! ... will I need Berrocca this morning?

habik is right of course, but it's possible that it's simpler than that. The color quality can vary widely if the image is out of focus. Take a look at the image focus first. =^..^=
If you'd like a serious answer to your request:
      1) demonstrate that you've read the manual
      2) demonstrate that you made some attempt to fix it.
      3) if you're going to ask about jams include the jam code.
      4) if you're going to ask about an error code include the error code.
      5) You are the person onsite. Only you can make observations.
