Recheck User Tools - System Settings - Administrator Tools - Auto Delete File in Document Server. It should be off. If it was off and is not any more, someone is changing it. The customer might also have someone who is deleting files from the Document Server.
You should also check the SC log to see if there have been any HDD errors that were corrected by rebooting.
Client clarified and said the docs are gone that she prints to SAVE on the MPC4502 for future use. She says those are the ones that are gone. Any thoughts?

If by save they mean that they are setting the Job Type in Printer Properties to Document Server, then Auto Delete File in Document Server still applies. It might also apply to Stored Print, Locked Print and Hold Print. I am not certain but I think that Stored Print, Locked Print and Hold Print will also delete the job once it has been printed.
If the jobs are being sent as a held job, then the machine by default will delete them after X number of days. This can be changed in User Tools > Printer Features > System > Auto Delete Stored... and Auto Delete Temporary...
