As far as I know there's no firmware on the HDD. What was the reason for replacing the HDD?

Just reformat the HDD in service mode.
Reformatting installs current firmware on HDD from Nvram.
Why do they call it common sense?

If it were common, wouldn't everyone have it?

Sounds like the customer ruined the controller. When you replace the HDD after SC865, format the new HDD, you shouldn't get SC990's.

Ditto, the firmware isn't on the hard drive in any way shape or form. You can prove this by unplugging the HDD cables and turning the machine on (it still works, mostly.)These HDDs have a form of RAID built in, therefore they have to be EXACTLY the same, not something a bit close. My advice would be to assess the machine, pull the end-user's pants down and give him a thorough thrashing.Stupid end-users...

Did they replace both HDD's or just one? And agree 100% with Llama, they must be a matched set (80Gb or larger), or they simply won't work

I agree with me too, although I'm frequently wrong.

Also, Most IDE HDD's will have the jumpers set to "Cable select" as default. In this case the machine will not detect the drive(s) Reset the jumpers to "Master" and it may work.
