Vertical drive. Check that rollers behind the left door have not popped out of place. The screws that hold the vertical drive in place often come loose allowing the 1 or both sets of vertical drive rollers front bearings to pop out of the frame. If that't not the case, inspect the left door hinges for damage. They can break causing the door not to fully close. Feeding from the bypass tray would "bypass" this area but it would cause jamming with trays 1-4.

Pulled all apart , changed motor as one way bearings, cleaned it all and checked all screws and it still jams from all drawers except bypass. Seems like when paper makes that turn into machine it is not being pulled in and vertical drive pushes it and causes a fold to happen because next set of tires not activate and pull it in.

      Any idea?

Use your phone, make some photos how the jammed paper looks and where it is stopped.
        Post the photos here.

Use component control to figure out what motor or sensor is not working.

Replaced entire black registration unit and fixed. I'm thinking it was the electro clutch on that unit.

              Not make sense !
You say that's not jam from manual paper tray. Same clutch move on the regi rollers.
Perhaps the wait sensor was bad.

It sounds to me like the Inverter was replaced. Feeding from the bypass tray does not use the inverter. Also, scanning single sided from the scanner bed probably would not have jammed either but it would have jammed from the adf. The inverters were redesigned and had stronger springs and a better solenoid fitted. I think you can still get an upgrade kit for these.

The inverter unit has nothing to do with 'black registration unit'.
                  Read the whole thread.
Inverter assy is in the right side of the machine and regi unit on the left side
