      I don't know how you've determined that?
We actually have almost ZERO info about what he's actually done, other than pop in a controller. He has not indicated referring to a Service manual of any sort to do this.
      New or used Controller?
New NVrams or original ones from old board?
What if you reinstall the old board? Is the behavior the same as before?
Any chance it had an SED drive installed? I've never dealt with this personally, but there's a very specific procedure for controller replacement if so.
Respectfully, I'd expect a lot more detail about what you've actually done from a former Ricoh Tech

Did the new(?) board come with NVram? If you installed the NVram from the old board, check that it is properly seated and that no leads are bent under or broken.

Are you sure it was the correct CTRL PCB. There are more than one in the parts catalog. They are based on the region that the end product was manufactured for. Also the board for the 25/30/35 ppm model are different from the 40/50/60 ppm models.

          summarizing:
you transported the nvram = ok
you did the sps for serial number transport, and it turns out ok, right?
do so take out the birth certificate with all sp settings of the machine, or if there is no print one from an identical one mp5054

try to reactivate printer / scanner with 5-985 set to 1 both
turn off and turn on the machine, update firmware, turn off and turn on, run sp801 engine, turn off and turn on
verify and adjust the sp parameter in according with certificate of birth, basicaly the sp 1001 family, and 4609-4610-4611 put to default.
