When scanning to PDF the image will shrink about 3% I think. This is normal.

which model and how much shrink? maybe dirty original size sensors on the ADF.
Get your facts first, and then you can distort them as much as you please.

The problem I see is people scan to a pdf and there will be a line on the side from the edge of the paper getting picked up. Acrobat's default printing settings is fit to page so then they print it and the page gets shrunk so the line from the edge of the paper will fit. If they just set it to not scale when printing they don't have a problem.

Have you checked to see if copies from originals fed through the ADF are reduced? I would suggest checking this and adjusting ADF sub scan magnification, lead edge and side to side registraions prior to anything else.
